I also tend to doubt that early modern thought was substantially more secular than that of the middle ages; Galileo embraced heliocentrism largely for theological reasons (namely, that he believed God made things perfectly beautiful, & thought a heliocentric model more aesthetically pleasing) & even the SkepticWiki admits that his punishment was imposed for political reasons, Newton (& many other scientists) believed in a mechanistic universe since he/they believed in a watchmaker God, Adam Smith believed the spontaneous order of the market to be of a divine source, & the liberal direction of political thought as pioneered by Locke was largely inspired by Protestant thinking & the belief in God as the source of natural law & natural rights, among other things. And although some enlightenment thinkers were deists, this was still long before evolution or big bang theory, so deists of that era still believed in a "Big" God that constructed the cosmos & everything in it himself. It seems to me, IMHO, that the change in philosophy during the early modern era was not so much in a more secular direction, but in tandem with the more & more abstract direction that theology was taking.
In addition, it seems like the emergence of science was much more gradual & evolutionary than conventionally depicted. I'm of course no historian either, but the more I learn about it, the more it seems to me that the glorification of the early modern era & the vilification of the medieval era are hinged upon historical fables.
